Can I use Remote Control while an Android device is in Single App Mode?

Yes, you can.
Set the package name (identifier) of the target app in [Application Configuration > Allowed Lock Task Mode Applications] of the profile so that the app can be used in Single App Mode.
The package name of the Remote Control app is in.bizmo.mdm.remote\_control.
